My wife got a horrible fit a couple years ago and needs a smaller bike. Looking for a frame. Nothing crazy. Aluminum is fine. She's on a Trek Emonda alr 5.

The size of a frame is usually measured from the center of the bottom bracket to the top of the seat tube.

If the top tube on your wife's frame is 52cm, the seat tube should be 45.6cm.
The funny thing is that Trek calls that a "size 50cm".

Her bike is a 52. Seat tube measures a tick over 47 top tube measures tick under 53.
I hate that there is no industry standard on how to measure these bikes

I just looked at Trek's geometry chart for her frame. Trek calls it a size 52cm. However, here are the actual numbers:
Seat tube length: 47.3cm
Horizontal top tube length: 53.4cm
I would call that a size 47.

I don't believe that any framebuilder would go shorter than a 50cm top tube due to handling and shoe overlap issues.
What is the stem length that she has on her current bike? Do you have any pictures of her riding?

If it helps, my wife is just under 5'3" and rides a 48cm Cannondale SuperSix. This has a 51.5cm top tube. Fits like a glove. Best measurements to focus on would be REACH (368mm on this Cannondale) and STACK (513mm on this Cannondale). If you can't get these measurements, focus on top tube length (515mm on this Cannondale). Seat tube length means nothing in terms of bike fit - concentrate on the stretch forward to the bars (reach) and then the drop down to the bars (stack). In the absence of reach geo, top tube would be the next best thing but then you have to watch for the seat tube angle (which will be slacker for smaller frames - 74.5deg on this Cannondale).
Assuming fairly standard proportions, look for a frame with a reach of around 37cm - or failing that a top tube length of around 51-52cm.

If your wife's bike is considered a 52, it's too big for her, and it's a Trek, it sounds like a reasonable thing to expect that she'd be better on a 47, 48 or even a 50 in Trek sizing (bike dependent). I am 5'3" and change with short arms and legs, and I ride a 47 Trek Silque (WSD). I'm not looking to sell it, but I thought the info might help you validate your sizing thoughts!
