I'd second the Sports Basement recommendation. Haven't been to Cobb's store, but I heard it was small. Maybe they are still stocking up?
Off-road run courses near Sutter Street? No, not unless you have a car. But, you can step out of the hotel and run up and over Laguna Street to the bay (north). You are probably a $5 cab ride from Golden Gate Park. Don't go south from your hotel....not so nice neighborhood.
By October, the bay should be halfway decent, so you could swim at Aquatic Park.
