Mine are a little scrapped up and I want to buy new caps/covers. Everywhere I look they only sell the complete shifter package ($80).

I had the same problem last year. My LBS (a large one) called Shimano and they said they do not sell them. You are stuck with buying the whole get up. Sorry.
Sounds like a market opportunity; I'd guess the patent has expired. Major cost to get a mold, then kick them out for 3 cents a set, sell for $12.99.
