The Computrainer website has the formula so you can create your own routes. The link is: http://www.computrainer.com/images/grade.jpg .

Basically it is (100*altitude change in feet) / Distance of climb in feet so if a climb is 500 ft elevation gain over 2 miles the resulting grade would be:

(100 * 500) / (2 * 5280) = 4.73% grade

What's the right way to calculate the average gradient of an uphill route that includes parts with negative slope on the way up ?

The formula in this post is how you calculate average grade for a climb (or descent).

Descents negate any climbs. Let's say you do a 2 mile climb over a 1000' mountain and then descend the other side. Your average grade would be 0%. However, if you split the halves, your average grade on the first half would be 19% and your average grade on the 2nd half would be -19%.
