The Tri-All-3 Wheel Safe works well for me. It holds 3 wheels and you can stuff a bunch of extras between the wheels. I keep my 4th wheel in my soft-sided bike case (training wheel). It seems bomb proof and you can find them on eBay on occasion.

I'll second the opinion on the Tri-All-3 wheel case (Wheel Safe). I am on my second one now, had one of the original ones back in the mid 80's and just upgraded to a new one last year. Best wheel case out there!!
