I picked up a 2nd hand Super 9 and the bearings are a bit gritty and dry sounding. Would most people just buy the replacements for the hub body or the free hub as well? The bearing in the free hub seem ok.

I would get whichever ones feel less than completely smooth (so probably just for your hub).
The hub is of far greater concern, as it takes the biggest loads, it is rotating all the time that you are riding, and its bearing friction affects you pretty much all of the time. The freehub bearings take (relatively) little load and only impact you while you are coasting so, while you still want those to be smooth too, either way, those have a lot less impact.
