I am putting bar end shifters on my Syntace C2 bars and found that they are drilled at the stem end for cables but not at the other end. Can you drill out these bars and route the cables internally or will that miss up the shifting due to the bend in bars in the middle that the cable has to snake through?

You can do it yes.
Just drill so the housing does not kink up and they'll shift fine.

A couple years ago, Syntace stopped drilling the holes at the top of the aerobars that allowed internal routing. When I contacted them they said it was a "safety issue" that the hole for internal routing was weakining the bar. I searched far and wide and finally found a shop with an older set of bars still on the shelf. I've never had any problems.
