You want manual shift mode then press and hold the button on your junction box for 5 seconds until a green and red lit for two seconds.

Crash mode maybe?
With the bike in the stand press and hold the button on your junction box for 5 seconds until a red light flashes. Then starts rotating the cranks to allow the system to cycle through the gears.

My other recommendation is make sure the system isn’t bricked. Which it sounds like it’s not.
Connect it back to the E-tube app and then make sure all components are recognized under the maintenance tab. If so the make sure you disconnect the system thru the E-TUBE app.

Last option I would try is disconnect the battery from the system and connect that only to the Juntion-A port and charge it to see if you’re getting an error on the charger that isn’t showing up while the whole system is connected.

You can always double check your settings in the E-TUBE app, I personally hate semi and full synchronize shifting and do everything manual, fast mode.
