Wheel skewers or seat or seat post. It happens mostly when I use zipp skewers. I can usually adjust the skewers to make it go away. Also try cleaning and putting a light layer of grease on seat post and seat rails at contact points.
I had similar issues a while back. All I needed to do was grease up the bottom bracket. If it is lack of grease you can really hear the creaking when you are climbing or if you put a lot of force into the peddles.

This has happened to me and my wife before. May not be the OP’s issue, but I feel compelled to +1 your troubleshooting. A loose saddle bolt, and the acoustical magnification properties of carbon fibre, can in fact feel like a bottom bracket issue. In my case, on my R3 with 3T post and Fizik saddle, and the darn connection was always coming lose - finally added some LocTite; and peace on earth was restored.
It’s your bottom bracket. Simply replace it. One would expect a faulty bearing like this to have a grinding sound but they all seem to sqeak and creak. First thought is often the frame.

I just went through something similar… After cleaning and regreasing my seatpost, saddle, bottom bracket, pedals, cleats, fork, stem and handlebar the creaking was still there. I even switch wheels and it was still there. In the end it was a chainring bolts that needed some loving… Talk about trouble shooting… JC
BTW, forgot to mention: it’s a relatively new DA 9000 drivetrain with 2000mi on it only. not a bit early to replace the BB or tighten chainring bolts?

Been there! It can be so frustrating at times.
+1 on having been through this w/ chainring bolts… It may be too soon to have it happening on a new crankset though (plus don’t the newer DAs bolt directly to the outer ring from the inside, so no separate nuts anymore?), but the larger point is it could be a lot of odd things that seem like they pass the noise through to somewhere else. Pedal/cleats is another one I had/have on an old pair of Looks.
Try removing the seat post, clean, and apply a very light layer of grease. 9/10 times I have creaks on the bike that I think is coming from the crank/bb area it is always the seat post. Like others have said, pedal standing up, if no noise standing up then seat post is for sure your culprit.
Given the variety of possibilities, it is probably just easier to buy a new one and just toss the old one.

Seat post is a common source of creaking on a bike. Or saddle rails. Or stem. Or skewers. The noise could go away when he stands up, and it could still be the stem! Noise goes away when the loads on the handlebars change between sitting and standing up. Or it could be the BB or crank bolts. Or skewers.
Finding creaking can be downright diabolical.
