Hotel Del Coronado I heard was a great spot to stay if you can spend a little extra. I read there are plenty of things to do but towards running and biking spots, not so sure. My only experience has been the drive up north just past Torrey Pines. 101 offers both in my opinion with great scenery and towns to ride through. Hope this helps.
Coronado is definitely vacation-y but I think the Del Coronado is $$$ expensive and the riding around there seems very tame to me. I’ve lived in SD for less than 6 months so I can’t claim comprehensive knowledge of all parts of the county, but for my money the riding in North County is way better, few fun climbs up Mt Soledad, Scripps Pier, head up Torrey Pines Rd to the 101 and ride along the coast up to Encinitas. Through some variation of that route with some repeats at Torrey Pines and Soledad I’ve been able to pack in ~5200 ft of climb in less than 60mi. Speaking of Encinitas, I’d maybe take a look at simply staying there, possibly check out vacation rentals near Moonlight beach but that also could get pricey. Downside is it’s a good 30 mins N of downtown.

I haved stayed at the Sheraton next to Sea World and at the Westin in Gas Lamp. I stayed at both for marathon and if you want to run and ride I would definitely stay at the Sheraton. There is a bike/run path right next to the hotel and the beach is about a mile away, which you could bike or run to also. San Diego is the best city!
The La Valencia in La Jolla. La Jolla has tons of great shops, restaurants and is a beautiful place. My wife and I have been staying at the La V for years. We like La Jolla better than Coronado or downtown SD. The La V is 100yds from the La Jolla Cove for open water swimming (triathletes everywhere), plus there is great running by the shore and biking down the 101. Last summer I drove the bike to other spots and swam twice in the La Jolla High School public pool. Hotel is older but has lots of character. It was recently renovated and has a nice small pool and 3 restaurants.
La Jolla x2. Solana Beach is also a great spot in North County. Lots of cheap condo rentals there.
Del Mar is just up the coast from La Jolla and likely a bit less expensive. You can ride from UCSD to Oceanside with no hassles. The beach is not as nice as La Jolla, but still pretty nice.
If you like diversity, there are some pretty good deals at the Motel 6 a little east of San Diego in El Cajon!
Depends what kind of riding you want. I live in del mar and would highly recommend it. Easy access to the 101 and you can get to some decent hills within a few miles.
