I purchased a used Di2 setup for my tri bike this year. A friend helped me put it on the bike. The first few rides were fine, but now the battery dies quickly. (Happened on today’s ride)
I fully charged it when I got home. I let it sit for an hour after it was chaged and when I checked the green light was flashing green (less than 75%) and not solid green.
I dont think it faulty wiring. Could it be anything but a bad battery?

those batteries are pretty robust, it’d be strange for it to go bad so soon. I had the same problem a few months ago and it was a spliced wire that was barely visible - I’d double check!
When I had this issue it was a pinched wire as well. A bike shop can run a full diagnostic to determine if the battery or any of the components are bad.
The other possibility, esp. on a used purchase - is that the battery was left fully discharged for a long while. That has a way of killing lithium ion batteries, even newer ones.
Another thing could be that the rear derailleur set screws ate not correct and we have seen battery drains when either the bottom or up set screw is just a little too tight making the system thinking it working continuously so check those as well.
How did you discover that the junction box was no good? I had a race yesterday morning, so I charged the bike fully when I got up for breakfast. I checked the charge level 20 seconds after unplugging it. The light was flashing and not solid.
I am going to switch the battery to my road bike, charge it and see if it fully charges. If it doesn’t well then I think its the battery.
