Anything out the back door in SF or Taos is good. Seriously. Can’t help with the eateries though.
Bandelier outside of Los Alamos is very cool if you are looking for some Native American History. I can’t think of any specifics but you’ve got to eat some Mexican food when in New Mexico.
I spent a week there this summer. We ahd a wonderful trip. Kevins is right. Just put on your running/hiking shoes and head out!. Be prepared to do some climbing. You can run from the center of SF straight up into the hills. Rent a bike and and climb up to the ski area. It’s a nice long haul up and you get to really fly back down. A lot of the trails were closed this summer due to fire danger so I wasn’t able to check many out. Good breakfast at the Burrito Cafe. Great dinners at Cafe Sena(Cena?) and Coyote Cafe. If you’re driving from SF to Taos you have to take the High Road and not the highway. Incredible scenery. As you’re entering Taos from SF there’s a good bike shop on the right side…I’ve forgottent the name. In Taos eat at at place called Joseph’s Table. Have a good trip.
Not sure when you’re going, but it will be fairly cold this weekend and possibly snowing. Mountain biking might be a little tough unless you got the winter gear.
Fill your wallet up before you go! I’ve been there a few times on business. Didn’t get to work out, but there are some really nice art galleries in the main district. Great shopping, and if you’re looking for southwestern/indian jewelry the square is really cool with street merchants. There is a Starbucks’, of course, and a few very nice restaurants.

In Santa Fe I usually eat at Thomasita it near the old town (Saint Francis drive and Cerrillos Rd).

I’m very fond of the Plaza Restaurant for breakfast. Address self-evident.
For dinner, it’s hard to beat Geronimo on Canyon Road.

Obviously, I go to northern New Mexico to eat, not to hike or bike, but you can hardly go wrong on day trips. Mostly depends on what you like–desert or alpine, back roads or main drags, old New Mexico or neuvo chic.

Oh, yeah. In SF The Cowgirl Bar is very, very cool for beers, margaritas, burgers and…cowgirls!!!

and it seems that they still serve shrimp burritos with green chile, but only for lunch.
The restaurants in Santa Fe tend to change a bit, so there’s nothing I could recommend. I will warn you that everything closes earlier than you’re used to. If you’re going with your significant other, I’d recommend an evening at 10,000 Waves:
