First, his father was raised a muslim and then we are told abandoned his faith and embraced atheism. His father and mother separated when Barack was two.
Second, his step father was a muslim and I believe Barack wrote in his own memoirs that his mother sent him to both catholic and muslim schools (not a madrassa) while they lived in Jakarta.
