I think you took reasonable precautions to protect it. I’d be willing to bet that the thief was watching you as you put it in the car, otherwise he wouldn’t put in so much effort to break into your trunk.
I’ve rarely, if ever, given thought to “Protection” from other people out in the woods. I can’t remember the last story I’ve seen of an adult male being assaulted in any type of situation like that.

That reminds of the story of the woman who solo backpacked all the time and was a photographer. After hiking the Divide one time for several weeks she went to get the rolls of film developed only to find that the first couple pictures on several rolls were of her sleeping in her tent.

Watching? They would have seen you put the backpack in, not the gun, unless you were waving it about to show your friends or something.
The fact that the backpack and its contents - minus only the gun - were recovered makes me think that you were robbed by someone who knows you, and knew the gun was there…
I took the gun out from another bag, put it into the backpack, then locked the backpack in the trunk. Yes I had it out. No, nobody who knows me did it since the only people in town who knew me were with me.
its not un-common for dirty scumbag thieves to hide at trailheads and wait for people to leave so they can rob them.
