I got a indoor magnetic trainer a couple months ago and have less than 500 miles on it.
This morning i get on it and i notice i have a flat. This is the 2nd time (different tube too).
Is this normal? Is there something i should be doing to prevent this.
Am i supposed to adjust the cylinder that the tire turns when i am done so they are not in contact?
I put about 90psi in the tires on the trainer.

Where is the flat happening? Check the rim strip and spoke holes.
Also (and I may be completely bass-ackwards here…)…I normally run 110-115 on the trainer and keep the tension on the roller tight to minimize the tire squishing around…my thought is that all that movement actually creates more heat buildup in the tire…leading to tread/tire breakdown and/or flats…
Anyway…I’ve not had a flat on the trainer ever…
i havent checked this flat but the 1st one was a section of the tube seemed to have a bunch of small holes, almost like it was sanded and punctured in a bunch of places at once (all within about a square inch or so)
I do have the tire tight enough against the roller that it doesn’t slip. The only times it slips is if i really push hard on the downstroke suddenly when pedaling easy. Other than that it only slips after flatting - thats how i noticed both times that i flatted.

make sure you wipe off the tire before mounting it on the trainer. small particles that get lodged in the tire during road riding become flat inducers when the pressure of the trainer is applied to them.
