I’ve got some shimano 540 quasi aero wheels on right now. I don’t know if they make an appreciable difference compared to box rims, but they sure look cooler:) Would it be a worthwhile endeavour to put a ch aero wheel cover on the rear wheel and leave the front wheel alone? I’m trying to avoid spending much money at all and this appears to be pretty cost effective. If I did it how much of a difference in performance would it be compared to a disk or cover and tri spoke front setup?

You might want to check analyticcycling.com for some estimates. The cover will definitely be more aero for the rear wheel, and the trispoke+cover will be even better.
A disc is a disc is a disc. The CH Aero cover is just as effective as anything else.
