I had a hole punched in my Zipp disk, courtesy of the airlines, just before IMC a few years ago. The guys at the Bike Barn contacted Zipp, and they told us it would be fine to fill the hole with epoxy. It has been no problem since.

I would recommend contacting Zipp for their opinion on your specific damage (and perhaps send it to them for evaluation and repair), but it most likely can be repaired at minimal cost.
