Got a new bike with Reynolds carbon wheels. Brake pads are Reynolds and I'm assuming designed for the carbon wheels. If I swap the rear wheel with my Hed disc, aluminum rim, will I ruin the pads?

Yes, the aluminum track will eat up the carbon pads.

Plus the aluminum track will leave aluminum shards/shavings embedded in the pads, so when you swap back to your rear carbon wheel, you run the risk of ruining your carbon brake track also. It only takes a few seconds to swap out the rear pads.
