Picked up a new bike last fall and got Ultegra di2 on it. It had the two button Aerobar shifters, and the single button brake levers.

I am wondering if I can change out to the single button Aerobar shifters or are they not compatible with Ultegra di2?

Yes, they are compatible. All of the 11 speed Di2 stuff is interchangeable.
