I own 2 bikes, one with 6800 ultegra and another with 8000 ultegra. I'm looking to buy a left side Ultegra 6800 crank arm power meter from Stages. Would I be able to switch it between bikes? Or is the New ultegra non compatible with the old one?

I’d be surprised if they weren’t compatible. Far as I know it’s still hollowtech II but I am ready to be corrected on that. If it is all of the cranks are compatible, so even an Ultegra 6700 would work (67 and 68 are definitely compatible. I actually run a 7900 crank with a 6800 crankset)

Why not do pedal PM and just swap those? Probably just as quick if not quicker.
