I think what actually happened (i only just watched the last 20km late last night), was that he was 1:13 behind front trio when he crashed at the 3km mark, but was only 37 odd seconds behind Froome's group and closed it down some before the finish. What I read at the time of the race (via twitter) was wrong, there was no neutralization of his time, it seems.
I would agree the rule is in place for a problem outside of the control of the rider, not a rider mistake.
